This one's a roundabout way to associate a movie with water, but stick with me.
Water is a liquid, but when it is frozen it becomes a solid - ice. Shave up some ice and, essentially, you've got snow. Which brings me to my favorite (snow and therefore ice and therefore) water-related movie:

So, to achieve this goal, he decides to have a recording session locked in a Russian nuclear submarine that is moving through the Mariana Trench - the deepest, darkest location in the Earth's crust itself. I recently got into Bioshock and have been enjoying that, and since it is the most current I will have to choose that.
I loved the first two (three if you count the XBox version) Fallouts, with the theme, and the graphics and the music. Bioshock reminds me of that, and the theme of it just kicks, so you can't ignore that.
So I am definitely picking Bioshock as my favorite water or underwater themed story.
Prior to that I would have said Dune. Perfect novel, and while it is a desert planet, there is a lot that deals with water and water conservation/worth.

I remember reading Sphere and thinking of how creative it was. The use of ciphers was great and the manipulation of the characters by the sphere was brilliant.
The movie was a let down though, but they typically are if you read the book first.
